When scanning to an on hold document, the document type is overridden by the document type inside the other software. Is there a way to track in Indexing client? Is there a way to turn that override off?

Unfortunately, no information is provided for the application and this issue. You know have two possibilities:
Use the PDF user guide available within the application and look at all the procedures supported by the application. Indexing should be in the manual/help file.
